In the event you weren't aware, Unity has great tool to remove shadows and highlights
If you are creating low polygon models from the 3D Flow High outputs you can use this tool
It requires you to bake a normal map, bent normal map, occlusion, position map and your diffuse
X-Normal is a free tool that does all of these bakes (Direction map is same as Position in this tool)
I've found that Topogun 2.0 (Retopology software) will crash on reference meshes, but 3D Coat will not
I will either do my retopo in Z-Brush or 3D Coat
